I'm in the same situation as Scrappy. The issue that affected everyone with custom skins in late May did resolve itself, and fixed the issues for me as well for about a week. Then, I decided I wanted to make a (third) attempt at getting the platinum trophy, which requires deleting the TM data on your console due to glitches with the online trophies. After doing so, the custom skins issue reemerged on all of my accounts with custom skins, and they still remain glitched months later.
For anyone who still experiences this issue, I believe it is attributed to having custom skins linked to your PSN ID, but not having the data locally stored on your console. As it stands, I see no way to correct it since players have been unable to download activated skins to their consoles since the issue in late May, nor deactivate them since the TM website went offline. I'm pretty sure deleting my game data was what did me in. I also believe that if you tried to use your PSN ID on a new PS3 console, you'd experience the same issue, since you won't have your skin data locally stored.
If you have yet to get the online trophies, and still intend to with an account that has custom skins linked to it, your only option will be to do so using games hosted in quick match. Thankfully, quick match is broken in such a way it will force you to host all of your own lobbies, so you won't get your stat progress glitched by joining another host's lobby. Otherwise, using an fresh PSN ID will resolve the issue since there will be no skins associated to it. It's a pain to start from scratch, specifically if you aren't a veteran and don't earn a lot of XP per match, but most of the fundamental upgrades are available to be unlocked in the first tier.
